I Updated the plugin to 4.00 and now get the warning from WordPress that EME has been updated but not the database and that I should deactivate and reactivate the plugin.
It also tells me that I should make sure to deactivate the option “Remove EME Data when updating the plugin” before doing so in order not to loose all my data. Unfortunately I can not access the settings panel anymore since I updated to 4.00.
By default, this option is not activated. So just deactivate/reactivate the plugin.
Make a database backup (as wordpress recommends always) just in case
